Benfica spent much of the game chasing shadows in Munich as Bayern edged closer to their first Champions League final under Pep Guardiola.
It took just two minutes of this quarter-final for Arturo Vidal to give Bayern the lead, and Rui Vitória may fear it is a lead his side will never overturn.
With barely 90 seconds on the board, Juan Bernat burst down the left wing and dinked in a cross for Vidal to nod home.
Benfica could have retreated into their box and invited an onslaught but, to their credit, they remained positive and could have even been awarded a penalty in the first half.
Philipp Lahm blocked a cross with his arm but referee Szymon Marciniak dismissed the appeals.
Bayern dominated possession throughout, but Benfica had chances to equalise, most notably through Jonas. Manuel Neuer was quick off his line to deny the in-form Brazilian.
Bayern too spurned opportunities to add to the scoreline with Thomas Muller and Robert Lewandowski among those guilty of profligacy.
